The long awaited new version of JointCAM with mortises is finally here.
I just uploaded a test version. I still have a few more features to add, but you can now make mortises and tenons with JointCAM.

I need to create joints on the bottom only Can you clarify what you mean? Do you want the bottom attached to the sides with box joints? JointCAM is not designed to do that. Typically, only the sides receive box joints, and the bottom is typically held in a dado. Assuming the sides are just 4" wide,...

There are a few hundred JointCAM users, but only a small percentage have registered for the forum. Most of the posts here occurred when JointCAM was first released. Rounded and double round box joints are cut similar to half blind dovetails, with one board flat, and one mounted vertically. They are cut separately.

It will NOT do mortises yet, but I wanted to get something out for some testing.
I'm hoping to get a tutorial video uploaded later this week that explains some of the settings. Hopefully it's somewhat self explanatory.

There was a bug in half blind custom dovetails. The toolpath was wrong on the bottom edge of left hand tail boards. It only occurred in certain situations, depending on the size of the bottom pin.

I've been working on it regularly for the last few months, but it's still going to be a little while. The interface is complete, after completely redoing it 3-4 times, and I'm working out the toolpaths now.

In the tab for configuration there is one called file extensions, I have gotten used to .ncc which I can use on Mach3, when I change and save .ncc it is not persistent, I came from the grbl / arduino...

Yes, the Y values should be -2.5 and -7.5. What version of JointCAM are you using? I'm not seeing those results here. If your not using the latest version, try that first. If a new version doesn't work, can you Save the project, and send me the file? Also, go to the Configuration Tab, click Settings...
